Should I include nofollow links in my analysis?
I have lots of nofollow internal links (mainly navigation and footer). Should I include them in the PageRank calculation or filter them out? What's the best practice?

For PageRank analysis, we recommend excluding nofollow links from the calculation. Google ignores nofollow for PageRank flow, so including them gives you an inflated picture of how equity actually distributes.
Use the 'Link Type' filter in LinkJuice to run the analysis with dofollow-only links, then compare to the full picture. The difference tells you how much equity is 'leaked' through nofollow links in your navigation.

Totally agree with the above. I'd also look at the outgoing links from your strongest pages. If your homepage links to 200+ things it loses focus. Cutting that list to 30-40 links concentrating on commercial pages made a noticeable difference for us.

Just adding a data point: we did this analysis for an 80,000-page e-commerce site and the run time was under 2 minutes in Chrome. No issues at all. The orphan detection alone saved us probably 15 hours of manual audit work.
